Его роль как основоположника «экспериментальной хирургии» Нового времени, создателя знаменитого медицинского Хантерианского музея в Лондоне значима для истории медицины. Неоспорим его вклад в развитие зубоврачевания. Труд «Естественная история человеческих зубов: объяснение их структуры, использования, формирования, роста и болезней» (1771) был переведен на многие языки, но никогда не издавался на русском. Точность в описании анатомии зубов, челюстей и полости рта, современный нам взгляд на развитие челюстей и их соотношение с жевательными мышцами, введение в научный оборот и повседневную практику стоматологов таких терминов, как «клыки», «резцы», «передние коренные зубы», превосходные по качеству и точные по содержанию иллюстрации,— все это Джон Хантер. Его работы предопределили путь развития многих медицинских направлений, дав пищу для ума его последователям и ученикам.
